I noticed that pretty much all RCA cables say they are twisted, so I was curious if this would help with possible noise.
I will soon be running 3 sets of RCA's from my deck to my trunk (a good pair, a better pair, and a great pair). Would it make a difference to twist the 3 sets of RCA together rather than just running them side by side?
Also same question for 2 sets of speaker cable running back up to my front components.

NO, the noise rejection acchived with twisted pair wire is achived in the differential input on each single input of the amp.
Twisting multiple pairs won't matter. , in theory, it would increase crosstalk between pairs, but not so you'd ever hear it.
Keeping your high level, high current speaker wire away from your low level rca's would be a better idea. Keeping RCA cables away from noisey car cables is your best bet.

Where does everyone run their RCAs/speaker cable then? I am going to have all my cables running down the center of my car because otherwise I will have to like rip up all my carpet. Is this a bad idea? How much distance should be between the RCAs and my speaker wire for my front components?

depending on the car but i have ran the power wire on which ever side the battery is , and rca on the other side. In my latest car i ran rca down the middle and power wire along the passenger side.
Twisted wires are shielded better and i believe the thin expensive wires that are braided work alot better with more power but someone will say differenty. Im talking 3000rms +
