Alpine CDA 9885 sub problem

Alright, I will start by saying, I didn't put this stereo in. I was already in the truck when I bought it. All of the wires are put together with butt connectors. While looking I noticed that the power antenna was connected with something(no idea what). This truck does not have any use for it. So I cut it. Soon as I cut it the amp came on. Clearly whatever the previous owner had it hooked to was not right. So I capped it off. I will have to wait till I have some light tomorrow to see if I can figure what he had it hooked to. Leaving me no slack the wire fell back in the dash. So when it is light out I will dig it out and investigate or just cap it off. Whatever he did was not a problem till I decided to hook an amp up to it. He sure had me lost. At least now I can get everything set up the way I want it. At least this problem is fixed. Fingers crossed for no more! LOL

Alright, I got everything set almost perfect. The only problem I have now is I can't turn the bass to all of my stock speakers off. I have an older alpine that adjusting the bass level does not effect the sub. But if I try to turn the bass level all the way down the sub goes along with it. Not sure why its different, but it is. Does anyone know if there is a setting somewhere that I can adjust to separate the two? The whole reason I decided to put a sub in was because any bass to the stock speakers sounds awful. If there is no way to change it I will figure out how low I can turn the bass level and the sub still work. Then I will have to adjust the amp till, it sounds decent.

Yeah, the stock speakers are wired directly to the head unit. The sub is the only thing hooked to an amp. I double checked and the RCA's are plugged into the low channel on the back of the head unit. My guess is that one of the settings on the head unit needs to be changed. I have messed with it some but haven't found anything that fixes it. Maybe that's just the way this particular head unit is set up.
