Are they running off a seperate amp or on HU power?

What HU do you have and how many speakers are connected? Are you running a lower then 4 ohm impedence on the any one of the channels? Sounds like the amp circuit is cutting out on your HU.

i ran into this problem once in a 94 pathfinder. Turns out that the deck power had been running the speakers as well as an amplifier. Which when you would turn the h/u up the amp would turn up. The power from the H/U and amp would backfeed into eachother which would put the amp into protection. That may be the problem but from what it sounds like you don't have any amped speakers. Just a suggestion though

sounds like too much load on the HU's internal amplifier to me

I'm guessing you have the speakers hooked up to your HU's internal amp and rca's to your subs amp?
