Biscuits and drywall screws to put the box together.
As for holding it in place in the car, I used a seat belt buckle and tongue as an anchor on the top of the box. It is hidden, very strong and works great as this box needs to be removable. Only one was needed as the box is a very tight fit to the back seat.

I use 1/4" X 3" teck screws with a black robbie head (rare because most ppl never use it, or have heard of it) we use these at work for securing things to Ibeams and steel support columns. screw them down from the inside of the box, and then secure the woofer with a hex head screw.

i'm a bit different I guess. if you make stuff TOO difficult to remove for a thief (who has already gained access to ur trunk) if he can't easily get ur stuff out, you can kiss it goodbye. It'll have screwdrivers through the cones for SURE.
also, there's a good chance you've pissed them off enuf at that point that they take the razor knife to your interior. I've SEEN it...
would you rather lose a set of subs, or substantially more damage to the rest of the car?? meh...its the way I'd approach it. I try and do things clean and tight...if the thief wants it, they'll take it.

riv-nuts and bolts, riv-nuts are the coolest fastening method, use it for amps, amp racks, boxes, i even use them for speakers sometimes, a bit costly, but very reliable
I like to use security screws (button torx) and odd size fittings to bamboozle thieves.
I convieniently had large bolt holes in my truck. They were made for the AUX seating. I dropped some thick bolts through the box and used an air gun to tighten them.! It ain't going anywhere!! I lost 1 too many systems! I was close to tack welding the amps to vehicle! But this'll do!

^ Many of the bigger vehicles with box's use the machine bolts and nuts (changing driver/ boxes is easier that way) and you can take out the box to haul crap too. Either tack the bolt to the deck or come through from under the vehicle.

Secure it as best you can. If the thief steals your stuff, now he has it and you don't. If he DOESN'T get it and destroys it; you don't have it and he doesn't either.
If they want the stuff REAL bad, they will spend the time and give you more chance to come up behind em and catch their sorry asses.
