I am attempting to install the equipment listed in the subject line into my stock system. I have spent a lot of time on a custom set up as shown in the following pic.

Well, we got the system running tonight but there is still one small issue. I wired everything as the MW article suggests (http://www.mustangworld.com/ourpics/fcar/despeeds1.htm), but when I connect up to the line level adapter and run into the rca inputs into my 500/1 JL amp, I can only have either the pos. (red) or the neg. (black) hooked up at any given time. If I run them both, I loose most of the signal and the output is very weak. As soon as I take one side off, the sub hits well. As a result, the signal sense is not working properly right now, and I have the input voltage set to low level to try and compensate.

This has me puzzled as I can run the red and it works, or I can run the black and it works, but I can't run them both at the same time.

Any suggestions as to what the problem is please advise. I know that I am losing half of my input signal by only running one side. Once I get this issue fixed, I am actually finished.

Anyone with input, please advise.

ALSO, I used some dacon pooly filler in the box with the W7...is that limiting the impact of the sealed box or is it a good idea to have it?

Finally, when installing speaker wire to the 10W7, I just took the speaker terminals on the sub, pushed them up, and put the wires through the hole and let out the spring mechanism to hold them in place...is this correct? I am just paranoid now that my system is not working, and I am frustrated that I spent close to $2300.00 for something that is not functional.

sounds like your using the wrong wires as an input
and it is putting your signal out of phase

OK...

Here is what I have done to make the system function. I have taken the red side of the line out converter and used a "Y" adapter. I then installed a standard Monster RCA cable and ran through to the inputs on my JL 500/1 Monoblock amp. Will this hurt anything by only using the one line out of my converter?

Would this be affacting sound quality at all?

one side of your line converter is wired backwards, change that, and you're golden.

What do you mean wired backward? I have green to green and grey to grey. I really do not see how I can do it any different.
