Unhappy HELP PLEASE!!!! cant get sub/amp tuned right after new components installed

i have spent hours tweaking and tweaking and what used to sound good across different genres of now is all over the place and is pissing me off. i know the sub isnt broken in completely yet either but it sounded great anyway. i know there is no concrete answer to this and i know its going to be another one of "those" questions but i am hoping someone has the same setup as i have or is very familiar with the setup and products to kind of give me a solid starting point in terms of settings. i also want to mention that yes, i know the box isnt tuned due to the port size not being exactly what is should be as it was for a vega, but again i was able to work with it up until now and i have an L-shaped box with slot port being built now. i also realize that it is way too much sub for my car 2006 Mini Cooper hatchback, so the car if the windows arent down it more or less tursn the car into a sealed enclosure. i learned that twice now due to having to replace windshield (very cool to say but at the same time windshields were not part of the budget in terms of audio system upgrades) so heres what i have:
1-pioneer mvh-560bt
2-dd t2 tweeters
2-dd vo-m6.5s
2 dd cc1 crossovers
2 dd vo-m6x9
1 dd cm600 amp wired for 2ohm for full 600w
1 dd 2512 dual 4ohm
