I designed one a few years ago when I was at Ralph's Radio. The customer didn't want to modify the doors or use kick panel locations because he was a serious "off-roader".
The subwoofer was put under the rear seat for convenience sake so the sound wasn't ideal, but we got all this gear in with no useable space taken up:

One (expensive and frustrating) lesson I have learned from working on my Miata: it is very difficult to get good sound in an open air vehicle at speed. You will need plenty of clean power, very high current delivery from the charging system, and multiple low frequency (midbass as well as sub) drivers. The wind is your enemy...

Lift the rear seat up to 3" easily, you also must move the seatbelts up the same amount on the back and sided. This creates a truck load of room under the seat for amps. Use a big chunk of aluminum under there to mount everything to and bend it up on the front so that the wiring and amps are not exposed to peoples feet etc. It is easy to glass 6.5" components into the floor area or if you must, put the tweeter up in the stock location.
A pair of good subs that work in a small sealed enclosure is the key here or one high output sub in a ported enclosure. You need a crapload of power for all speakers. If you have the soundbar, personally I hate speakers in there as they are way to close to your ears on the drivers side but to each his own, if you want speakers there, go for it.
I have done quite a few of these vehicles in my years and like most installers, you always go with something that you know works and has predictable results.
