I have had a similar noise it was because the cables where getting interference.
Are you running rca cables next to other cables e.g. rca with the amp power wire?
p.s. it maybe coming out of the cd player to check that if you have an mp3 player with a input (which some do, mine has) plug it into the rca out of the headunit and record that and see if its still there.

Also is it possible to see a diagram of your entire setup?

DEH-680MP --> Alpine MRF-240 & Hifonics BX1605D
Hifonics --> 2 12" Alpine Type R
Alpine 240 --> Pair of CL62s in the front
Power and Rcas on opposite sides.
Pioneer 3-way 6x9s in the back, powered by the deck, only on when i have back seats filled BUT i still can hear the noise coming from the back speakers!

From listening to your noise clip..... It sounds like a signal reference ground issue from your deck, similar to a ground trace that got fried off from a 12v+ that has touched the rca ground.
the noise that goes up and down in freq.. is a hetrodyning noise. and is usually cause by multi power supplies in a system (from amps, x-over or eq) that are switching at very close in frequency to each other.
A few suggestion:
- try running a #18 guage wire from the deck rca gnd and connect to the chassis of the deck, and see if the noise goes away.
- use a self power amplifier on the deck, with all the other rca that goes to your car amps removed, and see if the noise is still there.

So does that mean its my decks ground? or one of the amps grounds? or should i just redo all 3 of them and thats that?

... plug in all the rca, and see if the noise goes away. you could also check the deck ground also, to make sure they're good.

One question, how do i make it stick? I can just attach it to the body with a screw but what about the rca? solder?
Is there like a ring adapter where it would fit over the Rca? that would be sweet.
