Ye. well i was gonna run the 2 on a sundown 3500... but electrical as in batteries, ho alt. i still not sure how the batteries work, like how can one alt charge 3 +1(in hood) batteries. and i'm not sure. it will be going in a 4 runner that will be a dd, so i'm guessin most people will say stick to 2 subs....

I would stick with 2 of them....a net 1.5ohm load is not a problem for most 2ohm stable class D amps....keep the gains down and you should be fine.....

your alternator will charge them all the time, all at once as they are all hooked up.
When the extra current demands (usually from the stereo) exceeds the alts ability to provide the power, the batts will add whatever whatever they can to attempt to maintain that constant 13.8volts. When large amounts of current are suddenly required if the electrical system cant supply it the voltage will drop...this is why your headlights dim from large bass hits.
As soon as that momentary large demand passes the alt will resume trying to charge all the batteries....if there are too many too fast the voltage in all the batts will start to drop and things go downhill from there.
Electrically separating the front and rear batts is usually done to allow the stereo to play with the vehicle off without draining your main battery that starts the vehicle.

Both actually.....when the car is running the alt will supply all the current for everything electrical in the vehicle including your tunes. Its job is to keep a constant 13.8 volts available to whatever needs it.
