Sorry, that came off a bit harsh. But yeah, isolators tend to drop around a full volt across the terminals so that's bad for car audio. Two batteries can hurt each other wired together and this is why I would normally replace both at the same time if I did multiple batteries.

You're adding a marine battery to your front battery? You'll get more reserve, should be good for a few hours depending on what your amps pull. A cap will do nothing for reserve problems.

no i mean a completely isolated battery in the trunk, the cap would be to give the amp the volts that the battery without the alternator cant put out quick eanough.
1 1211 infinity amp 1300rms and 2 perfect subs if that makes any difference... although i dont usualy crank it. so hard to find a nice sounding system that u can rely on without dumping so much money in it.... *rips hair out of head*

A good HO alt will be a few hundred bucks depending on size.

I don't really understand what the problem is that you're trying to fix...

If you want to play your system with the car not running and always be able to start it the isolated rear battery is a good idea.

If your voltage is dropping a lot when you play the system a bigger alternator is a good idea.

If you have minor fluctuations and minor dimming a capacitor may help you.

If you just want a ton of reserve power dual batteries can work, however if you constantly beat on them and have a very underpowered alternator they won't help much.

Have you upgraded your factory battery grounds and alternator to battery runs? Is your stock alternator performing properly? It could be on it's way out... maybe give us some more info, what car are you driving, and exactly what is the problem that you're experiencing.
