Good question!
1.Deck
2.Speakers
3.Sub/Sub amp
4.Speaker amp

I feel that the deck would obviously be the starting point in any system. With an aftermarket headunit, it will have a better amplifier system with more power and as well a low level RCA output for the upgrades.
Replacing the factory speakers is a must. The sound quality and output from the aftermarket speakers will far surpass most OEM speakers. Not in all cases though.(in most cases where the factory speakers sound better than aftermarket speakers is if there is a factory built enclosure or gasket, in which case the aftermarket speaker will not work with) If you do the right shopping around and read all the specs on replacement speakers you will find that some have as low of frequency response as some small subwoofers (i.e pioneer higher end speakers).
If replaceing the factory speakers gives you the sound you like you can stop there or beef it up with a 4-channel amplifier. In most cases you'll find that the customer wants a little more, well you know....BASS. In that case you would find the musical interests that appeal to the customer the most, and try to built a subwoofer system to fit there needs and budget.
Finally! Sorry take that back, there is no such thing as "finally" in the car audio dictionary. The next possible upgrade should be to purchase a 4-channel amp to match the output of the speakers with the output of the sub. There is nothing worse that hearing someone drive by with bass and no music.

My ride already has tints and air intake, the only other thing I would do to it would to replace the rims. Factory 14's suck.

Deck / Amp / Subs / Speakers / Amp for those..

for a car. probably ....

lower / body kit / paint / rims / tint

lower or body kit first .. either or.. paint it after u get a body kit on it so it all matches up good

also, doing tint first is ok since its fairly cheep and easy compared to the other things listed.

than u can add rims / tint / neons.. all that fun stuff

my personal opinion

Audio:

components
component amp(S)
HU
sub amp
sub

Pimpin the ride:

Engine work(power over looks first)
Rims
lowering springs
strut bars
oversized brake rotors
Tint
Body Kit
Paint Job

I met this chick who had a red 99 prelude and all she had done was put a dumb black bra on it...I kept telling her I wanted to see her braless within a week...well I did, then I took the bra off the car, and convinced her to let me spend a bunch of her money on her car....and the above is pretty much the order I did the ****...mind you I didn't paint the car but I did put on the body kit, tinted, and added some engine components...what a sweet ride...I should find some pics of it....
