Okay so I noticed that when i put my volume up to High my deck shuts off, along with the amp, im not to sure why this is. I have a JVC KD-R400 Deck, and The Infinity REF6432CF Speakers in the front. I have two Dual Speakers in the back, all four connected to the Deck, I also have an old school Sherwood Amplifier rated at 180W RMS with two old school Crunch Subs, 200 watts each.
Also i Notice when i lower the Bass on the Equalizer, i can put the volume louder, why is that?

Hi and Welcome to the site!!
im no expert but sounds like something is not connected right! short, bad ground, or not connected correctly.
is this a new install or an old one that just started to act up??
how is the deck connected to the amp? rca or line level?
did you check all wiring for a short?
is your ground a good solid meter tested ground??
did you test the amp by connecting it directly to an ipod or portable cd player?
lots of questions to answer your single question i know! you need to do your foot work before hand!

My first guess would be that the deck is "seeing" unusual feedback from the speaker(s). I would check and double check the wiring and connections to make sure there aren't any pinched or loose wires and that everthing is connected in the proper polarity.
Your cd player has a rather tiny little amplifier in it (regardless of what it claims). At some point in time the maximum volume level is attained, below it and all is well, above it and bad things happen to Russian Space Station. The more you turn up the bass response on a deck, the sooner this maximum level is reached, therefor lowering the volume level that you can achieve. Turning the bass level down and you will find as you have that the volume level will go up.
If you are turning the deck up quite high and leaving it there or even for shorter periods of time, the tiny little amp in the cd player may be going into protection. Turning down the volume or turning off the cd player usually resets it. If this is the case, don't play the unit as loud and get yourself an amplifier to use on the 4 speakers that are hooked to the cd player right now. This will eliminate the strain off of the tiny little built in amp in the cd player and provide you far greater output to the 4 speakers and keep them playing safe.
