Sound cutting in and out...
Seems I have some kind of problem with the sound cutting in and out randomly. It happens every now and then and not all the time, I have no idea what the problem is.
The music will cut in and out, Pause for like 2 seconds and cut back in. When I look at the deck I still see the seconds running too.
And I can't remember if this happened before I had my amp installed or not...
What would you recommend I check first?

Well I think it could be a lot really if my deck keeps reading the time when I get the CD to skip , try using somthing digital and see if it dous the same, then I would make sure every screw and RCA is tight followed by a ground check and voltage check then I would run the music loud to see if the amps get hot ummm if the music skips everything like your subs and your speakers then I would think its a deck isue and like Dilatory said mabey its the remote so test voltage there what kind of deck are you using?

Eclipse CD5030, I am thinking it might be a voltage issue. If I crank it loud for 45 mins or so and turn the volume down quite a bit the audio will skip for some reason.
The battery is stock and I don't have the big 3 yet, If I crank up the bass the low notes make the lights dim quite a bit!
Will do some more testing tonight. If the amp goes into protection mode it should shut off totally so I don't think it's the amp getting too hot, But once it starts to skip again I'll pop the trunk and look/touch the amp to see if there's anything physical going on...

One thing I know about mtx amps is that they are pigs for power very reliable and perform very well though,if it was a power isue I would think that your stuff would kickout with your music like have way through a loud heavy bass hit it would shut off where it would play great during a lower volume , just my idea though

Check all the cables and made sure they were tight.
I'm running the amp off a stock battery.

Does this happen on every source? Radio/ cd/ USB? Have you looked at the amp while it's actually cut out. Most amps will go into protection and come back on after if it's thermal shut down. But thermal doesn't make sense because it's after you've been running it hard and then turn it down right. You have checked all connections? RCA, remote, ground, power, battery? Just covering the basics.
