Not really enough info, but from what you said, i'll assume the rest of the speakers run off the head unit? You have rca's to the amp and no remote wire? Do you have the remote bass control ****?
here is your manual online http://mobile.jlaudio.com/pdfs/6986.pdf
set the input voltage for low, sensitivity for normal (1/2), signal sensing on.
lpf for 12 db, about 80 Hz.
EQ on, 6 dB boost @ 40 hz play with the q to see if you can tell the difference.
Subsonic filter on @ 25 hz.
All this can be played with to find out what sounds best to you, Tweak and tune.
You'll want a HPF on the rest of your speakers, if the head unit can't do that, try some 'speaker saver' caps.

Hey, thats good,
I didn't know your head unit has crossovers built in.
The oem speakers don't like low frequencies, and you don't need them wasting power, because all of the lows are going to come from the sub.
Set all 4 front & rear speakers for HPF 100.
Set the sub out to LPF 80.
Both at 12 dB slope if thats available.
You can try all the other settings to see if it sounds better, but thats a place to start.
Good Luck.
