I'm going with a 2 battery set up.

My question is: can I use and Optima Red Top under the hood and a Yellow Top in the trunk? or should I stay consistant?

I already have an Optima Yellow Top.

How are you planning on running them? Will they be seperated?

 

Yes, I run a red top up front and a blue top in the back, this is a perfect setup for daily drivers.

Install a solenoid switch on the charge line running to the rear battery, and they'll be isolated when the vehicle is off. That way, your system will draw all it's power from just the rear battery (assuming you wire it this way) and you can leave it on for hours, and still be able to start the car and drive away.
