Do big box stores sell lesser quality items?
Some guy who works for an independant shop keeps telling me big box stores like FS and BB get less quality decks.
With that said, I'm assuming he means if you buy a pioneer deck from FS, and buy the same pioneer deck from an independant store you get better quality components inside the deck, more coltage on the pre outs etc.
I call BS, if this was true wouldn't FS and BB be in trouble?

You got it, total BS. The only instance where a national account might have something different is a "derivative" or "lock off" model. That's a model that's not available to independent retailers (usually a very entry level model).
Another situation would be where a national account makes a large purchase on a clearance model.
Mind you, I'm only speaking for Pioneer here & I know some of the other brands sell refurbished product which finds it's way into various stores.
I hope your mind is now at ease & that if you choose a Pioneer deck from any retailer you're getting the best quality unit.
Good luck!

Essentially though - the Pioneer DEH-P4500 at FS/BBy/Chain is the identical deck to the DEH-P4500 at an independant.
Same with any gear that carries the same model number.
As Pioneer Guy mentioned - if a chain wants an exclusive then it will carry a different model number or lock out a model so it simply is not available to another store.

What - a model lockoff? Happens a lot in TVs and you see it with car CD players and the odd amp.
Look at the MTX that FS carries. You won't get that at an independent. Doesn't make it worse - makes the market better for everyone.
Pioneer (at least used to) have an entire line of car audio decks and speakers that the independents didn't have regular access to.
