Here's how I do it at the shop, it's quick and easy.
1. get a test disc 104 from Autosound 2000
2. Turn all gains on all components down all the way.
3. Depending on the listener select the track with the overlap you want, I use either 5 db (track 16) or sometimes 10 db (track 22) for the boomers
4. Set all tone controls flat, turn loudness off etc. on the deck
5. Play your track and keep turning it up on the deck till you hear the tone change, it's is very easy to hear unlike music signals.
6. Go to the next component in the chain with a gain control and turn it up till the tone changes.
7. Continue till all gains have been adjusted
8. Enjoy the benefits of proper gain structure.
The tracks I listed were for setting the midrange amps, I like to start from there and just get the subs to match. If you have a separate tweeter amp, start there and don't clip those to match the mids, it's better to lower the mids to match tweeters.

I have a rockford 350s on my fronts, I found when I turn my gain past a certain point(around 3/4) it all of a sudden greatly increases my noise floor (things like alt noise and cd player noise(switching tracks and stuff)). I asume it's because once I turn it past a certain level it acually amplifies my input. I got a line driver so I wouldn't have to turn my gain up much and problem solved. I'm not saying all amps are like this but mine is. As your signal travels down your RCA it picks up a certain level of noise, the higher volatage you can put through your RCA the greater your signal to noise ratio will be. Hence the more voltage out of your deck and the lower you can set your gains the better. That's why a line driver installed imediately after your deck is the best way to go. When you set your system up you want your volume control almost maxed when your system is as loud as she will go and adjust your gains accordingly. Keeping in mind you don't want to have a clipped signal coming out of the deck.
