Mazda protege keyless entry remote?

i recently got a car starter installed. they were supposed to connect the power door locks but they forgot i guess. i decided to just get my money back and use the factory remote to unlock the door and the starter remote just for starting. the problem is the factory remote won't work when the car is running. is there anyway around this, can mazda program the remote to work with the car off? or what do i need to do?

you have to disarm the factory alarm so you can start the car which in turn closes off the FOB and renders it useless

Really so, when it's runnin even with the key outta the ignition it won't unlock?? But it's not 'technically' in the ON position on the ignition??

Sometimes if you want to get really technical, you can break the ignition in on the factory alarm, then you have control, but it's probably more of a pain in the rear than to just add keyless entry IMO.
