Exactly, if the subs are sharing the same airspace, the sub that is still wired will be causing a difference in air pressure on the inside of the box. This pressure will cause the second sub to move either in or out and of course this sub will make sound. What this can be referred to is a "passive radiator".
To see what happens next, reconnect the sub that was just disconnected. Wire it opposite to how it once was. Connect the - to the + and the + to the -. Listen to it, then reverse that subs wires once again so the - is to - and the + to +. This is called electrically out of phase. When two speakers are out of phase they are working opposite of each other. The same thing as two big guys of equal size having a tugowar. End result is that there is a drastic loss of bass response. When the speakers are wired properly, or in phase, the two guys are both on the same end of the rope and combined can pull much more. Two subs wired in phase are moving far more air and they are moving it in the same direction at the same time. End result in impoved bass response.

two 2" hole on each side of the box
how can someone may think about searching further than that. Sure there might be other problem, but the first and main problem is the box. 2" hole probably "tune" the enclosure around 150hz and everything below that is just cancellation, just like you had no enclosure at all.
