hey jalat, I bought my speakers and sub cheap from the local classifieds and bought the HU and amp from onlinecarstereo.com I plan on buying new from them again they have been great unless I find a smoking deal on something local new or used. I would like to just grab another 12" type r but mine is dual 4 ohm so I would have to sell it and buy two new dual 2 ohm ones anyway so Im willing to go for anything.

If you are willing to order off onlinecarstereo again then i'm going to suggest either a pair of Kicker L5's or L7's as they are cheap, and can be found in dual 2 ohm config

I plan on my box being roughly 4ft@33hz. Single 15" L7 or cram 2 15" d3's? I don't know why Im set on 15's maybe because I have had 8's 10's and 12's already.

Ok I found a smokin deal on 2 eclipse 15s rated 1000rms each. Will I gain any advantage fitting the second sub in and give them 500w each or should I run only one and give full space and power?

This guy's got it right . With only 1k watts you dont have a lot of options as far as 18'' woofers go. However there are lots of 15'' and two 12'' setups you can do with that kind of power.

These:

Are very highly rated subs. I dont have any personal experience with them tho.

As LOWTONEZ stated, you should be looking to build a box with in excess of 60 square inches of port area (depending on the woofer of course).

My box is 4.1@33hz with 66in of port area. Should I run one of these eclipse 15" with full space 1000w or cram in both at 500w?

Run both, you have more cone area. Just try and get the most port area and internal volume as you can. It will be hard to put 2 15 with big box and port when you only have around 6 cubes to work with. So its all in trying both and seeing what works best for you.

A 15 in sub requires at least 4 cubic ft enclosure, not counting bracing, vent etc. Your space can only accomodate one 15 in or 2 12 inch subs, but not 2 15 inch subs, which would ideally require at least 8 cubic ft. The Alpine r series require big boxes for optimum sound - i bet if you use a bigger box on your 12 in type r you would be amazed at the extra amount of bass it would produce.
