My, my....you guys should eat a healthier diet!
I tune by ear, but a few tools to help can help speed the process.
A phase invertor is the first thing I use, starting with only the front mids running, then phase in the rest of the components one at a time to maximise the sound stage. Best SQ tool I own, and cheap enough that no-one should be without. I posted the plans here once, but a search came up nil, so I'll dig it out and put it up again.
An RTA display of pink noise is useful to get a starting point and can show up narrow band problems that otherwise might go unnoticed, for dialing in EQ.
It's important to try a few samples, with the mic in slightly different locations (I actually just hold the mic, and move it slowly around the listening area), to avoid chasing standing waves.
A 'scope and pure tone sweeps can help setting time alignment issues, but the ever-present f-dependant phase shift can sometimes lead down the wrong path.
In the end, it's gotta be by ear....still the best equipment God gave us.

I am sure you have done this before either on your car or others. Are there any consistencies when it comes to speaker location or reflective properties in a car. Things that seem to be common across the board.
I wish I had access to a TEF-20 to plot some of the patterns in my car, but you know.....

Well........ It does varies quite a bit from car to car. and if a car's interior is leather vs cloth, velour etc.
I do notice with the Waveguides and horns installs that the front part of the console do have an effect to the sound. and tweeter in the dash facing up vs firing directly outwards. When firing directly out.. I get comb filtering in the TDS measurements. some tweeters like the Focal TN-51/52 you can control it to some degree.

how does a guy tune by ear when he's never heard a truly tuned vehicle before? sorry if it sounds stupid. right now, i try to tune by ear, but i just can't seem to get it. With my old deck eclipse cd5444, i used the spectrum analyzer and it sounded soooo good after tuning but with my new deck, i just can't get it sounding the way it was before. Always seems like something is missing. It's not clear and crisp.
I find that when i play with the eq, when i locate which frequency i want to tune, the deck automatically amplifies that particular frequecny and the analyzer increases in that frequency alone. so...it makes it insanely hard to tune.
is there anyone in vancouver bc that can give me a hand? i spent so much money on high end equipment and i'm really not satisfied lol. tia

^^sounds like there's a basic set up problem. All systems should sound pretty good with basic, and proper initial set up. Unless you are planning to compete, I think you have all the tools you need to tune your system attached to your head. I've been to many sound competitions over the last 20 years, and I've found that even some of the high placing SQ systems were not to my liking. It's your system, do get it checked out for any basic problems, but use your ears to tune it the way you want it to sound.
