if i read corrently he said only 2 wires are coming out of the box
wouldnt that mean the subs are connected in series aka 8ohms?
maybe thats the problem? pull out the subs and make sure the coils are hooked up in parallel?

Sorry burhangondal, but there could be numerous problems and posting painfully long barley intelligible paragraphs isn't going to help.
I asked a simple question, is the amp going into protection ?
If yes, is the overcurrent light flickering before this happens ?
If yes you have a bad power/ground connection or a short in the speaker wire or the subs tinsel leads....
If no then it's something else... say a bad RCA or an intermittent wire connection...
