Well I guess I just designed it wrong cause as far as I could tell the area of the port could really be set to anything as long as the depth can be varied. If I made the port say 6x4 it needed a ridiculously deep port which wouldn't work with the depth of the box. So eventually I got it to 6x2 and bass box pro gave me the depth of it. I would like to try to fix it but to get 40.5 sq in might be a little difficult on my box.

That box is as big as humanly possible. I had to cut it down to get it to fit.....

If you like the way it sounds, don't worry about it. We're just telling you what it should be for max efficiency and performance. Sometimes you have to compromise , especially in a limited space environment like a car. As far as the bass box program or any other for that matte, they will give you specs to get to the tuning frequency regardless of the input dimensions, it's up to the designer to make the adjustments to get the performance they want...i.e. for port air velocity,
tuning frequency, group delay, max excursion etc...

Can your amp handle a 2-ohm load? If so, if you have dual-two-ohm voicecoils, wire both voicecoils on each sub in series, then wire the resulting load together in parallel to the amp.

I believe my problem is that the amp can do mono 4ohm or stereo 2ohm at best so doing that would put it at 2 instead of 4.

In the videos, it looks as though you have plenty of room in your trunk. You could get away with something like 2.5 cubic feet @ 36hz aswell, but if you dont plan on giving them more power, i would suggest a bit larger of an enclosure

I need to preserve my trunk space due to my job. I have been looking at different ways to wire these subs but it seems that with two I will always end up at 8, 1, or 0.5 ohms. The amp needs 4 bridged or 2 stereo. It seems that 8 ohms is the only thing that will work with this amp sub combo. Are there any other ways to wire it to get it right? If I find a 4 channel amp I believe I could run a voice coil off of each channel at 2ohms.

You need a mono block amp that'll do at least 600rms @ 2 ohms.

What are the dimensions of that box?

As said a larger port would have worked out better.
If space is an issue, maybe a set of aeroports would have worked out well.

The external dimensions of the box are 17 tall, 37 wide, 16 deep at the bottom and 8.5 deep at the top with the face of the box at a right angle to the base and the back plate at 67.5 degrees. The 'total' volume of the box is 3.5, but with subs taken into account it sits at about 3.1, I have it set to about 34hz with that current port according to bass box pro like I have said. I think I would like to get a new amp, something that can handle 2ohm mono but for the mean time its more than loud enough for a daily I suppose.
