Put a muting plug into the amp and see if the noise is present. If it is not and no other processor is used between the cd and the amp then it sounds like a ground loop, more than likely a small difference in ground potentials. Turn the gains down on the amps to see if the noise goes away. Try a second cd player hard wired into your vehicles electical system. The noise does sound ignition related and if the cd player has a poor ground plane it may amplify this noise.
I ahven't read all the comments above but what I belive hasn't been mentioned yet and If all the suggetions about making new ground for the amps , psissibly upgrading ground wires to larger gauge from battery to car and checking loop tests as described with neg. rca to deck chassie ( didn't know that works ) and having confirmed your decks outputs to work fine ...
my best guess would be the output stage on your amp ! and I guess there is no need telling how to isolate that issue .
