Two entry level subs vs One mid level sub

Sealed box will give me the maximum trunk space and also the cleanest sound. You are right about the specs not matching. One sheet says Qts of 0.49 and the other gives a Qts of 0.61. 
All the other specs seem to be the same. The most important factor is the box volume which gives 1.25 cubic feet. This is my biggest concern and since the volume calculator works, I am focusing my research on it.
What is the sound difference when I use 1 cubic foot vs 1.25 cubic feet?

It depends on the sub. With some there will be a noticeable difference, others not.
A smaller sealed box gives less compressable area in the box, so it takes more power for the sub to reach xmax for a smaller box.
Why not try out my suggestion, use one sub for the box, block one cutout and see how it sounds?
If you don't know how to block one of the cutouts without making a permanent change, predrill 4 holes from the MDF you're going to use as a cover, and make sure these 4 holes are in line with 4 of the holes used to mount the sub. Then screw the MDF down, and you can take it off at any time in the future.
