It sounds like there's no seal between the driver and door panel/grill.
A speaker is an air pump at low frequencies, and it needs to pump the air into the car. If there's any leaks between the driver and grill, the majority of pressure will stay behind the door panel, causing it to flex out of phase with the music.
Carefully mask off the edge of the speaker, then apply a bead of placticine (kids non-hardening modeling clay) around the speaker, and mount the door panel.
Remove the door panel and the clay will give an impression of the spacer you will need to fabricate.
A quicker test would be to listen without the door panels and see if the bass improves.
Basically, the baffle is an integral part of a speaker enclosure. the idea is to get the door panel to act as your baffle instead of all that fine deadener.
Props to the fine pics.

from your 3rd clip, i could still hear a bit of splashiness from the highs, which makes the highs sounds hotter then it really is. as John has also pointed out.. maybe some acoustic treatment is require to tame it.
Now since you mentioned standing wave, is there any way or products that will help to decrease it?
I tried the deflex pad inside the door and I can notice a difference, but I guess you are talking about the standing wave inside car, not doors, correct?

Starterwiz you got a good point, in fact I've thought of that but again installation is an issue. I need to go to a shop and they probably will charge couple hundred dollars for it. That's why I decided to get a custom pod and that will give a really good baffle as well as a much better enclosure than the doors.

Man it's much better. Although it's closer but it's actually smoother sounding and I like it better than them on the stock dash locations. I really want it be like this but, it's gonna cost couple hundred to get it properly installed. Car audio is $$$...I am gonna go broke soon.

Settings:
Front stage crossover setting: 50Hz@12db high pass by deck
Tweeter attenuated by -7db on the passive crossover and placed near doors
Deck EQ defeated

Its quite a bit different sounding…
In Clip 1. (#4)
- the highs seems quieter, tonally is slightly better.
- the midwoofer seems to pick up energy around 250hz. (maybe from the deflex pad) but transient attack is a bit duller then clip 3. Overall has a fuller sound.
i would prefer the Focal Plain Chant over the Deflex for treatment tho.
