Did I do something wrong?

I had a question about my deck, Clarion DXZ835MP in my '00 Honda Accord.
Previously, my front components & 6x9's were hooked up to my stock deck. My components have a crossover with 3 input/outputs. One for the input and 2 others - one for tweeters and one for midbass. The installer connected my tweeters directly to the crossover and my midbass connected to the crossover through the stock wire harness. The third input wire supposed to go to the amplifier was connected to the stock wire harness as well (to the same wire as the midbass connection...he spliced that wire and connected one to the amp input and the other to the midbass).
When the system was hooked up like this, the front and rear fill were balanced. The fader was on 0.
Now with my new deck, I hooked up the amp speaker output to the crossover and left the other 2 wires for the tweeter & midbass. The midbass was still connected to the stock wiring harness. I hooked up my RCAs as I should. The 6x9 are running off the deck and the front components are hooked up to the front RCAs as my subs are hooked up to the subwoofer RCAs.
With this setup, I have to adjust my fader to more in the front. Is this normal? Let me know.

I'm not sure why the mid is connected through the stock wiring harness, it should connect directly to the crossover. The stock wiring harness should have speaker outputs for front/rear etc. The front outputs on the harness should go to the 'input' connector on the crossover. (This is assuming a setup without external amp). With an external amp, there should be no need to connect any wires from the crossover to the harness. Simply connect the amp outputs to the input on the passive crossovers.
I know in some cars its very difficult to get speakerwire into the doors. If the mids are in the stock locations, it would make sense to have connections at the harness.
Could you give some more information like crossover location, mid/tweeter placement ?

It is actually very difficult to get speakerwire into the doors so I had to go through the harness.
The crossover is behind my deck. The tweeters are mounted on the front dash by the windshield. The mids are located in the doors.
Now I have a problem with the left speakers sounding like there is low frequency coming to them. The right side sounds perfect. I checked all connections and they are good. I hope I don't have to replace the speakers
