Enclosure problem
I've experienced a sub sounding like *** before. The amp didn't have any sort of eq happening and the crossover point was set too high.
Some subs take time to break in. I've got a JL 12W3V3 that's been running for about 100 hours now and it sounds better than it did new. Started noticing a difference around 40 to 60 hours into breakin. I may have experienced a longer breakin since I don't pound it every hour. Even after about 15 minutes of moderate playing I can hear the difference in bass. It just sounds more full. It's also in a sealed box. You may have to cut the crossover point down a bit to get rid of those higher frequency resonating in your particular box design/shape.

is your sub possibly slapping the floor if u have it downward facing under the rear bench?
disconnect one of the subs and see how it sounds then? maybe yje subs are wired out of phase from each other
test by using a 9volt battery to POP the sub... make sure they both move the same direction and make note of the + and - on the battery in relevance to the sub when testing
