head unit, subwoofer amp issue, need help/input

Hi, im new to this site so bare with me. Ok so i have a pioneer avh-p6600dvd head unit, an arc audio 2300se amp runnin 2 kicker 12" L7s wired at 2ohms into mono on amp and an alpine 4 ch amp runnin 4 6x9 soundstreams... my issue: my head unit has hpf options that only effect front and rear speaker output not sunwoofer or non fader out. I have the h.u. set up for the output of subwoofer versus nonfader so that i can use my low pass crossover and subwoofer controls on the h.u., my issue is it seems my hpf is efecting my subwoofer output, also in audio options/subwoofer settings if i turn the subwoofer to the off position it still plays subs just at a slightly lower frequency then when i switch it on, it should cut the sound thru the subs off, ive checked wiring, tried different options in h.u. such as changing the output to nonfader ect. And nothing seems to fix the problem... any clues what is causing this? 2Nd question is: on the amp it has rca input and outputs, if i plug the rca cord from the h.u. into input, it plays sound as expected, if i plug the rca cord from the h.u. to the output plugs on the amp it plays sound as well, it shouldnt , am i right? Im not a newbie when it comes to wiring up a system, not new at sum sound adjustments on lower scale amps, this is the first higher end amp ive owned and the x1 x10, bridged/mono switch, and bass boost frequency adjustment is all new to me, right now im runn both rca's into input on amp, switch is set at mono, speakers are wired bridge style positive to left output positive and neg. To right speaker output neg., i have bass boost off gain set all the way down on both channels, low pass filter is set at about 80hz. I dont want spl ALL the time so my goal is to have this set so that when im just in cruise mode i can set the subwoofer level to -6 on the h.u. and have it playing just enuff subwoofer to give the music a good sound and then if i want to blow someones s**t up that pulls up next to me by a simple adjustment to +6 on the subwoofer level on the deck but it seems the only time i achieve this is if the hpf on the h.u. is set at 125hz and if i shut the hpf off my subs kick in extremly loud and sub can be set to off or -6 on level and still is very loud regardless, if you turn the level of subwoofer adjustment up it does get louder so its not that the adjusment is bypassing...ive been thru this system over and over and cant figure this all out..

What does the alpine amp have for a built in crossover? Not sure what's normal for your deck but if the built in crossovers are acting up then I would bypass them and either use the amps crossovers or use an active crossover (ideal).

Alpine just has a high pass switch, i am runnin a fosgate 3in 3out crossover, ive just decided to have my hi pass filter on the deck set to 125hz which cuts the subs out alot and when want it xtreme i just shut off the hpf on the deck and subs kick in about 80% louder, guess its my only option. Im gunna hook up my old jvc head unit and see if it does the same thing so i now what direction im goin as far as whats causing the issue im havin. Thanks for the input though
