just a little update. none of what has been said so far works.
At this point I am suspicious of the amplifiers. I was fully aware of the initial turn on issues with the first run of these amps. Upon purchase I spoke with the maker and was assured they had the updated chips in them.
Now this is pure speculation at this point, but with the symptoms that occur and all the testing that has been done, I believe there is some correlation between the initial issues and this.
Initial issues involved a bad driver chip. If there would be any noise on the input port of the chips upon start up at all, the chip would latch on to this and spike, causing the dreaded turn on pops.
The amps performed flawlessly on the bench, but shouldn't be any noise on the bench!
The severity fluctuates, is only on start up, and I have ruled out and isolated every other piece of equipment in my system.
These are getting tested on wednesday for this specific problem, so I will post results then.
Again, this is pure speculation at this point, but the pieces seem to fit :S

it is figured out!
The problem was rooted in the Kronos.
Granted, I have not received the amps and installed them yet, I sure the problem will be fixed.
It turns out there was a cracked diode in the power supply. This was the cause of all the symptoms.
This was not a design flaw by any means, or any fault of the manufacturers. It most likely occurred during shipping I'm assuming.
I can't stress how great Steve at Zed has been.
I have spoken on the phone for great lengths multiple times over the past few weeks and he is of great help. By far the best customer service I've received from any company. Car Audio or not.
Again, they haven't been installed, but he said he found the problem, was able to reproduce it, fixed it and we're back in business.
I'm excited because it is like I am getting new amps, and this has been thoroughly exhausting with the extents I have gone to to figure this issue out.
Thanks everyone for the input throughout the thread.
I will post results in a week or so when the amps show up.
